You can also set it on the website by going to My Clan and if you put your mouse pointer to the right of the current message you will see something that kind of looks like a pen.  Click on that and you can enter a new message.

Or you can launch MW3, go to Play Online, press triangle (on PS3), push the right direction pad to bring up your clan and at the bottom there will be options for entering the Message of the Day.
