The problem with taking the score from the top six players is that the bigger clans should always have an advantage. Let's assume the skill level of call of duty players roughly follows a normal distribution, with 60% of players being of modest skill, 20% being fairly adept, and 20% that couldn't hit a barn door.
An 'average' clan of 100 members would therefore expect to have 20 skilled members in which the 6 best have their scores counted. A similarly 'average' clan of 10 members would have 2 skilled members and 4 average players in their scoring. It wouldn't matter if those 2 members were better than the whole of the bigger clan, they'd still lose the op. For me, it would be more fair to take an average of all those who compete. That way clans who recruited poor players just for their founder 500xp wouldn't look so smart.
None of this matters to me of course, as I'm the only premium member of my clan. I'm just hoping clan challenges aren't lagging too far behind. Looking at the content calendar I wouldn't be suprised if the "Classified" drops in May and June were clan ops and clan challenges. As with most corporate disasters, it's not so much the lack service as the lack of information that drives the customers away...
